•  Image J: Image processing for light microscopy, SEM, TEM. Opens .dm3 files. Many plug-ins are available and you can write scripts.

•  Basic Digital Micrograph: From Gatan (free).

•  Casino: Simulates electron trajectories; useful for estimating interaction volume.

•  DeskTop Spectrum Analyzer II (DTSA-II): For analysis of EDS; the capability to write scripts is available.

•  Gwyddion: Scanning probe microscopy software for viewing and analyzing data collected from AFM.
